Its a Sony Vaio, with Windows 7. The reason is that for some reason all of my programs somehow became marked as .lnk and now every time I try to open something it tries to run it using another (redacted) software.

I agree with Hovsep. This is almost certainly the result of a virus, and one that is does not necessarily require rebuilding the computer.Remove the virus (you can use Malwarebytes Antimalware Free from malwarebytes.org or SuperAntiSpyware for the purpose). You should then be able to fix the "links" problem as Hovsep suggests. Alternatively, follow the steps outlined at http://cocodrilabs.wordpress.com/2012/04/16/virus-my-files-turned-into-shortcuts-solved/ .
