In my blog Visitar Nova York I use a WordPress theme named Oxygen.

In order to place the ads as they are, I changed the code directly on the editor. However, every time there is an update of this theme, these chafes are lost.

How can I make these changes to the code permanent?

You can't, not if you're coding directly into the theme files. One option is just to not update the theme - you really shouldnt need to if you can fix any little bugs yourself. The other option is to create a child theme, which is the recommended way. http://codex.wordpress.org/Child_Themes
