I am kind of new to the Linux world. I was wondering if I could connect an ATA or SATA drive in Ubuntu while it is running, like in Windows.

You can not hot swap ata or sata drives on ubuntu or windows unless you have specialized hardware or are using a sata to usb cable and then you need to stop the drive before disconnecting it as to not damage your files.

I agree, but would also like to add that not stopping the drive before disconnecting can also physically damage the platters or heads.
