I use portable apps on my flash drive and use it on a lot of computers, some of which are malware infested.

How do i make sure my pen drive doesn’t get infected and the malware doesn’t steal my data?

Will encrypting it work?

Yes, encrypting your Flash Drive will create a protected volume against malware attacks. There are also some anti-virus solutions (like Mx One) for pen drives, but I am not so sure how robust they are.

Basic protection can be achieved by making them read-only. Does your pen drive have the write protector switch?

You can use Thumbscrew which does the same job through a software.
