How to Delete Virus from USB Drive Manually Get an anti-virus which scans real-time connected media (before they get mounted) such as Kaspersky , then  disable autoplay for removable drives .  The anti-virus should be able to mount the drive then, scan it and remove the infection. You can do this manually as well, using the command prompt. BTChurch's method will work fine.

Easy fix. Use a Ubuntu disc and Live boot. Plug in your pen drive, then delete any .exe, .bat, or other files that you don't recognize. Then empty the trash and reboot the system with the Ubuntu disc out of the drive.
