We all know what a proxy server is. How can I set up a proxy within a proxy? What program should I use? Is it 100% anonymous?

yes, tor can access any website in a proxy server, even you can download torrents too,, you can refer to the article http://geekfanatics.com/run-torrent-in-the-blocked-proxy-server/ and http://geekfanatics.com/trick-to-access-blocked-sites-without-proxy/

If you are looking for anonymity you may also want to look into Tor. It routes your connection through 3 random other computers all over the world.

**Note: You shouldn't use this for downloads/P2P. That's not what Tor is designed for and it won't work well.

I've heard of Socks and Tor, what's the difference?

SOCKS is a proxy protocol and a SOCKS proxy is basically just routing all your traffic through one other computer. Tor is a program that setups a SOCKS proxy on your computer that then routes traffic through the Tor network.
