How can I organize/automate document uploads for a website?

I have close to 1000 PDFs that I would like to make available on my website. I want to know if there is some sort of document management program or system, where I can select a directory, and have it output an html/css table.

    I think you need something called web file manager. The real question though are what kind of interface and features are important for you. Check out the following two links for variousoptions available.

    I am not sure you need what your last sentence exactly means, but for sharing pdfs :

    If you want to share the pdfs to read download and print from web :

    use google docsĀ  :docs.google.com
    free 1gb storage :
    you can create direcories called "collections"
    If you want to let your users download it.

    you just need to share the links of a pdf.
    you can make it privater/ or make it visible to noly those who have link or you can make it public.

    and you can organize them in folders,
    they do not limit daily downloads or they don't have annoying wait timers for the users.

    Mediafire files can be password protected.

    You jut have to share links of the pdf files on your site or wherever you want:
    If you like this option you don't need even a website, anything like a facebook page, or any blog will work.
