The HDD will not lockdown at bootup and run chkdsk. I have removed Acronis Secure Recovery Partition and was able to run chkdsk from the Recovery Console via CD. But the nag screen still pops up!?

Try running – CHKNTFS.EXE (I am assuming you are running win 2000 SP2 or later)
Per MS, “It is designed to disable the automatic running of chkdsk on specific volumes, when Windows restarts from an improper shutdown. ” see microsoft web page for detailed explanation. http://support.microsoft.com/default.aspx?scid=kb;EN-US;160963
After you run this program then run chkdsk manually. Good luck
